You are only to add, remove and edit items through the G2 interface and the upload applet is part of the G2 interface which is why it works.
Think about it, why would the developers write several thousand lines of code to do these things if simply uploading items directly to the file system using ftp etc could do the job?
One way to recover from your position is to:
1. Delete the items you added using the upload applet if they are a few and you only just tested this. Make sure you delete from within G2!
2. Copy the items you uploaded to another folder on your server
3. Delete the copies you previously uploaded to your g2data.
4. Use the server add feature to import the items into G2. Look in G2 adding under "import" for "Web/Server". You add the folder path and import.
Good luck!

The images should not be in g2data to start with. See my Points 2 & 3 above.
The g2data folder should be empty and items in there should only be added through the G2 interface.
If you manually added items there, then remove/move them to another folder.
Then use the interface to import them into G2 which will put them into g2data.
Basically, you should generally never manually add, remove or edit items in your g2data folder (except in this case of course where you added them there in the first place).
To be honest, I'll almost be tempted to start the process all over since things are likely to be messed up already.
