Overriding files in user module

In the just over three weeks since I first discovered Gallery 3 I have managed to integrate it into the membership site that needed a photo gallery. I have even managed to move most of the files I neede to change to handle the integration into my own module so that the integration will hopefully not break if the original modules I needed to change get updated.

There are two files that I have been unable to override via my own module. These two files are in the user module and that's one of the two modules that the moduleorder module doesn't allow you to override.

Is there a simple way to override these two files in the user module without having to implement an entire new identity provider module?

A lot of modules in there and way too abstract to really help you pin down a direct solution.

What modules? What files? What changes?

In most cases, you can just duplicate the file that you need to change and place it in your theme's folder (in a subfolder of the same name of the folder it was already in).

I specified which module the two changed files are in - user

That's the one module that I can't override with my own module.

Don't know what the theme has to do with this. As far as I can tell themes are completely different from modules.

Yes themes are different than modules but the theme can override modules as well.
Yes there is some files that can't be overridden. I'm not 100% sure but you might have to go the route of the new identity provider.

1. I'd like to change the Welcome message a new user gets when returning to the site via email link that is sent when registering. I found the welcome_message.html.php file and changed it to what I want, but a new registration still gets the original message. Any idea whats going on, or do I have the wrong file?

2. I also would like to change the email that is set to a new register to return and change password, but cannot find that either. Any idea where to look?
