I was able to re-arrange albums in sub albums, but in the root album I could not do a custom arrangement. This would probably be the most important place to arrange. The only way I could see was to name them with preceeding numbers and arrange by name.

Make sure you're using the latest code:
http://codex.gallery2.org/Gallery3:Upgrading
Options > Organize album

I installed the latest code and still have the issue. Sub albums give me the option but the root album doesn't. I also have web page elements that open over top of other ones making them not accessable, like the album path.

What browser are you using? Have you tried a different browser?
So when you are in the root album, there is no Options > Organize album menu?
Can you post a screenshot?

OK that was weird. Today I can see more menu items and now it has the option. It might be some cacheing in the browser preventing me from seeing the recent changes? I had hit refresh last night, but that didn't seem to do it.
Sorry for wasting your time. I'm going to start putting G3 through the paces more rigorously now.
